Have you tried pulling the plugs to see which cylinder is not firing and if so, reversing the plug wires at the coil to see if the problem follows?

Like Skip said... "intake leak?" Any time you have a carburation problem you HAVE to make sure the intake is sealed and the only way to do that is pressure test it. Once you have eliminated the intake as a possible cause then you can start looking at other things.

Is it backfiring thru the pipes or the carb?

Has it always been doing this? Or did it just start. If it just started then what was the last thing you did to the bike before it started doing this?

I know... more questions than answers, but you can never have too much information when diagnosing a problem.
